I had this issue a long while back, and couldn't figure out how to reproduce it so the developers can find a fix. I solved it with the "hacky" approach but the step with not completing the Sync login eluded me.
But now I know you have to "stop" the Sync sign-in process before entering the encryption password, that's the trigger.
This is some sort of Chromium code, meant to nag Chrome users into saving passwords in their Google Account. Vivaldi just renames "Chrome" to "Vivaldi" for the dialogs, but this is very confusing and messes with sync. Vivaldi, of course, has its own Sync servers and encrypts the data on top of that.
