To have websites remember zoom, you should go to Settings → Webpages → Default Webpage Zoom and make sure that Use tab zoom in disabled.
This does mean that all sites in which you changed the zoom will be shown at chrome://settings/content/zoomLevels, so just something to be aware of if you want to clear your browsing history.
Fonts Monospace, and Filter Inverse
For these, I assume you are using Page Actions from the Status Bar? Unfortunately, the state of Page Actions are not saved. I would recommend using a styling customization extension like Stylus to complete this task as it can apply the styling automatically each time you visit the site.
Here are the relevant pieces of CSS that the Vivaldi Page Actions apply that you would need to load into Stylus.
