Importing bookmarks from Vivaldi to Vivaldi is extremely messy

Re: trying to import bookmarks but...
I have 2 issues:

first is this option when trying to import bookmarks from Vivaldi to Vivaldi there is this message: 'close browser before importing' - tried copying and pasting to the AppData folder that also does not seem to work.

Not sure how I eventually managed to import something, after tweaking, experimenting and manipulating a lot of files: the bookmarks are now all jumbled together - I now have a map with 665 (literally) bookmarks that I have to rearrange into maps and restructure. It's such a headache - will take me a few hours going over the whole process.
I like the Vivaldi but bookmarks I have always found a painful section to deal with. It has a mind of its own it seems, I do not find it intuitive at all.

@Orecyrht , I can't tell you anything about this, I use sync and I have all the Bookmarks, settings, notes and passwords in Vivaldi, instantly, both from an old to a new PC and on mobile.
Try exporting bookmarks from Vivaldi, it's saved in an Html file to import into the other Vivaldi you have, if you don't want to use Sync

I would've thought that message was pretty much self-explanatory. You need to close the browser you're importing from before proceeding. But maybe it should be reworded to "Close source browser before importing".
The
Bookmarks
file is just a single file and just copying it over will work as well. You will need to recreate the thumbnails for speed dials etc and that's it.But it's not recommended to mess around with the internal files unless you know exactly what you're doing.

@Catweazle I use sync as well and it has worked great for me in the past, but once it is wrongly synced with the server you're in deep dark water...
I managed to secure a bookmark.bak file from the Appdata folder in which things were still running smoothly - but I have had little success restoring this file to its former glory.

@Pathduck I am glad you see the logic of it because I don't:
The source (browser) = the Vivaldi program
The source browser is telling me to close itself - while at the same time, giving me the option to execute the job of importing. In other words: how can I press the button "import" if I have to close the browser (by which I cannot press that button anymore)Did try copying the bookmark file to the AppData file but it does not recognize it for some reason...

If you only have one instance of Vivaldi installed and are simply importing from a different profile, you need to close the window(s) that are open with that profile -- they run as separate processes.
If you only have one instance of Vivaldi and only one profile, why are you importing? Don't do that.
The organization of bookmarks is inherited from Chromium, it's not unique to Vivaldi. When using the Bookmark Manager (in a tab) or the Bookmarks Panel, you can easily change the way they are sorted using several different methods: alphabetical by title, by URL, date created, nickname, description, and any of these can be in ascending or descending order. There is also a manual option, which allows you to put them in any order you want.
Personally, I find Vivaldi much better for managing my bookmarks library than other browsers. With a library as large as mine, I make extensive use of the tools Vivaldi provides that others simply lack. I find having the Bookmark Manager & Bookmarks Panel open at the same time is the best way to work when I'm organizing them. This allows you to have two distinct views of the library side-by-side.
For deduplicating my bookmarks, I make use of the extension called "Bookmarks clean up". It's a very useful way to remove lots of bookmarks simultaneously, without having to individually identify & select each one. Though managing only 665 bookmarks manually isn't an overwhelmingly large task, these tools & techniques can still help to make it easier & shorter.

It has to go into your profile folder, which can be found in the About menu page. Typically that folder's name will be

. You may have meant that, but what you wrote didn't make it clear. Also, it must be done while the browser is not running. The best practice is to first rename the file you are replacing, or move it to some other folder, so it can easily be restored if necessary/desired.But as @Pathduck noted, unless you really know what you're doing, it's best to avoid direct manipulation of the files in your profile folder. Mistakes can lead to a corrupted profile, and can require that the profile be deleted, making you start over from scratch. Always make backups before attempting to modify the profile directly. In fact, it's a good idea to make regular backups of the profile in general. I back mine up at least once a week.
