I noticed something like this in 2.8. Most often when opening a link from outside Vivaldi, with Vivaldi already open and minimized in Windows 10. The page would display, but Ctrl+W was ignored, as was any other key shortcut, until I clicked in the page content.
I'm now very confused about how this was working before 2.8, but then I could have my custom URL new tab page opening with the address bar focused, yet shortcut keys were immediately recognized.
2.9 has broken the ability to focus the address bar when a new tab goes to a custom URL!

I never verified it, not sure how one would, but my suspicion was that when shortcuts failed in 2.8 it was because the focus was "nowhere". Focus in the address bar did not prevent shortcuts from working!
I'll be watching to see if the nowhere focus still happens in 2.9...

@LorenAmelang Yes there are still issues with focus on page load. The address bar has been in constant flux for a while now as they sort out a rewrite, we'll just have to be patient.
I don't use a custom URL for the new tab page, I just open Speed Dial which is much faster than having to load a webpage. But I can confirm your issue here as well. Best thing to do is to report it and hope for a fix: https://vivaldi.com/bugreport/ . Probably someone already did but no hard done if you do
They reported that a bug related to this specific report from me was fixed a while ago, with focus not being on page if chosen from typed history, but apparently that broke focus if chosen from search suggestions, and not so sure it's fixed for history either.
I've reported another bug related to it today: VB-59964
Focus issues are annoying for me since I use the keyboard a lot - mouse users not so much as they can just click to set focus. But I've mapped "Focus Page" to Alt+A in the settings so it's a quick workaround, and Esc also works most of the time to bring focus to the page.

My new tab link page is out on the web, has 7 headings with 10 to 20 links each, works in any browser on any computer or phone - hard to imitate with a speed dial or bookmark system...
Have set Ctrl+Y to focus address, next to Ctrl+T.

@Gwen-Dragon So you set Tabs -> New Tab Page to a custom URL, and leave Tab Handling -> Focus Page Content on New Tab unchecked, and you arrive focused in the address bar?

Just tried other URLs - none focus the address bar. What did 2.8 and previous versions do for you?

That's exactly the point. With the setting we're talking about unchecked, the focus should be in the address bar, and this should be consistent whether the New Tab page is set to Start, Blank, Home or Custom, but it's not.

Help, About has focus on the page, but for a good reason IMO. Ctrl+A will copy the page content. My setting for focus page content is Disabled.

@Pathduck I've now had time to confirm that in 2.9, as in 2.8, if I open a page (like this forum) from an eMail notification while Vivaldi is minimized in Win 10, the focus is "nowhere" - the address is not highlighted and no keystrokes are recognized by Vivaldi. I have to click in the page to fix that. If Vivaldi is already visible when I click the link, keys work normally.
I guess that is independent of requesting a new tab from a visible browser, but maybe a clue?

@LorenAmelang Yeah, the same thing goes on there. You'd need to report that as a separate issue I think, it's probably related to the same thing, but the more the merrier eh
Personally I don't click on links from email clients that much so I don't really encounter it that much.
There are a lot of small niggles like this in Vivaldi at the moment, and the (majority) mouse-users will never notice these so we need to be ever vigilant
