In the most recent version (5.7.2921.65) There are one or two bugs related to dropping tabs into a tab stack using the Window panel.

For clarity, I refer to tabs being above or below each other due to how the Window panel is structured. Above = "to the left", and Below = "to the right" if we were talking about the tab bar.

It either results in a tab below a given tab stack staying beneath the stack when dropped unless the stack is opened...
Or the tab instead going to the next stack below, and often ending up as the second tab in the stack as well.

For example, I have these two stacks open amongst my window: "Spoilers" and "Playlists". If I go to drag a tab into "Spoilers" when the stack is collapsed, that tab ends up as the second tab in "Playlists" when I uncollapse that stack.

I also have a stack called "Sims CC" which is the last tab stack before normal tabs in my window. When I drag a tab onto "Sims CC" while it is collapsed, the tab stays outside of the stack, below it.

In a related issue, I also cannot drag tabs into a stack anymore if I put the tab at the very end of the stack in the Window panel. If I do, a similar issue occurs.

For example, if I have my "Spoilers" stack uncollapsed, and I drag a tab to be the last tab in the stack, after the rest of the tabs, it will end up outside of that stack, either above the stack or below as the first tab in another stack.
This will not happen if a tab is already in the stack and I drag it to the end of the stack, only tabs that were outside the stack when I try to drag them to the end.

This is a really weird issue that was not present before another tab ordering bug in the Window panel was fixed. This was an issue where if you had a pinned tab you would run into issues in ordering your tabs UNLESS they were within tab stacks. Maybe fixing one bug created the other? I'm not sure. Here's where I talked about this previous (now fixed) issue before.
The issue I describe in this post is not related to whether there are any pinned tabs or not- I have tested this myself.
