@matiasmovie You can if you check the option in settings to "close as other tabs" under pinned tabs section. Otherwise, "Don't close pinned tabs" is meant to be what it says - pinning is supposed to prevent a tab being closed. That was the original concept and purpose of tab pinning.
@opera6rules You're in good company. Of 287 posts in this Tabs section, 64 have zero votes.
I use click on tab to minimise only to switch back and forth between the current tab and another one. I rarely open a lot of tabs — no more than five usually.
With two tabs open I click on tab 1 to view tab 2 then click on tab 1 again to view tab 1
With more than two tabs open I click on tab n to view it, then click on it again to view tab 1.

My comment was more from a software design and development perspective. Many browsers offer no option and assume for the user that closing the last tab means to also close the app. imho that violates proper design. I like how Vivaldi handles it.
I am also having this problem. I would very much like to disable this "feature" (bug).
I'm using an extension called Workona for tab/workspace management and it creates its own pinned tabs. I don't want to preserve those tabs when closing a window.
Filled 3 bug reports:
(VB-43503) Middle-click always closes the active tab of the stack but not the desired one
